Part (a) suggests that we are using a 5x5 grid, but for part b should we
also assume that the comparison constraints are in the same locations as
the picture or should we generalize our answer for comparison
constraints between any squares?

See above; you should describe how to encode any 5x5 puzzle. (Though
you might want to do the given puzzle as an example.)

Your solution should be general, i.e. the inequalities can exist between
any squares. For simplicity you can assume that they appear between
squares in different columns only (see assignment specs).
